Since we started using SFMC last year, we've always had reputation issues with Hotmail: "Blocked due to spam or sender reputation issue."
We haven't been able to fix it.
Does anyone have any idea why this is happening?
It even affects transactional emails sent to new clients, so we are losing sales.

You don't unless you setup a different IP/domain for it- what he mentioned was sending them separately. Don't lump your transactional sends in with Marketing emails (don't send at the same time). If you can separate the domain and IP that is best so all your transactional all come from one separate sender profile, but if not, Salesforce will allow you to point a different domain at your static IP.

The other option that you can consider using on your sends if it is transactional is the setting to "enable high output sending" - use this sparingly as it cost a lot more supermessages, but it ensures that the email gets sent extremely quickly. This is good to use for things like password resets where you need that message to go out immediately. You don't need it for most things and it won't improve your deliverability, but it is great for very timely messages.
