I have some ideas, but am interested in any ideas in the best way to achieve this. Essentially, we'll have a button on the case object to generate a project from a project template. When the project is closed, we're going to transfer some of that that information to the linked case.
Is a record-triggered flow better? Or screen flow?

It looks like Passage Technology has documentation on how to create records that are part of their managed package via flow. If you run into any issues, I would suggest reaching out to their support team since they will have better knowledge of the underlying data model.
