I currently have a filter set up by Department (IT, Finance, Management, HR, etc). In addition, I also have a user filter set up on the server end. I'm one of the superusers and am able to see all the departments on the filter. The other users however can only see their division when they select the filter. Is there a way to set up the filter where I or other superusers can only see the filter and no the individual users in their respective departments?

It is bit complicated. Requires use of Parameter actions and the Show/Hide Floating Containers to achieve it, but possible. Giving you hint. You need to try, Little complicated but is possible.
