What is the best way to calculate number of days in a specific stage, even if the opportunity has passed this stage?

You'll want to make sure you group the Report by the "From Stage" because that's the one that the Duration is calculated by.
Also you'll want to add a Report filter : "Stage Change equals TRUE" because any change to $Amount, CloseDate, Probabilty %, Forecast Category creates a History Record
