When I change the primary quote on an opportunity, the sum of both quotes Amount field is added as an update to the Opportunity. For example, Quote 1 is Primary for $50,000, and Quote 2 is $40,000. When I make Quote 2 Primary, the opportunity Amount goes from 50,000 to 90,000, and then 90,000 to 40,000. This occasionally triggers Large Deal Alerts - is there a way to avoid this behavior and just go from 50,000 to 40,000??

I agree -- it sounds like you are using CPQ, so the automatic processing that happens when you mark a Quote as Primary is inside of their package.  Maybe your CPQ Implementation team can come up with something to prevent your fake "large Deal' alerts.
