Is there a way to add in custom opportunity fields as a variable tag in the emails?

You can actually create a Field on your Prospect and map it a Contact or Lead Field. Then, from Salesforce, often using Flow, fill the Salesforce value with whatever logic you wish, so it is available as a Merge Field on the Pardot side.
IMHO, this type of data modelling should be done before implementation phase.
