Are you able to upgrade to the Pardot V2 connector and opt out of the user sync? Basically we still want to control the access level in Pardot on a user by user basis in Pardot and not via a Salesforce Profile.

I don't think, upgrading to user sync is required when it comes to upgrading to connector V2. It is recommended for user management, and it will be required if you need to use the business unit switcher, but otherwise, it should not be an issue.
