Our Company sells multiple products, We might have sold products in the past to our customer now they are inquiring about a new product launched. They may be an existing client but it's still a new lead.
If there is an existing lead with the same email address then Pardot updates the existing lead, But in my scenario, the lead is converted in the past and the Opportunity is closed won. How would Pardot work in this scenario? Or is there any best practice to identify if the new lead was associated with an existing Opportunity in the past.

If you have a converted contact with close won business and a new lead with the same email address, Pardot will sync activity 1) with the cookied prospect and if there is no cookie then 2) the prospect with the most recent activity. More info here. This assumes you have "Allowing Multiple Prospects with the Same Email Address" turned on, which has been default for new Pardot accounts since June 2016. I don't think you can override this default sync behavior, so you'll need to work with it.
