Is there a SF recommended way of setting up BUs in Marketing cloud? Should we have separate BU for each country or we can have all countries in one BU?

Be mindful of language and opt out settings. Consider the existing send log configurations that are set up in each business unit. This is all dependent on the specific reasoning you may have for wanting to merge all of the data into one business unit. There may be pros and cons to having individual business units for your subscribers and use cases.
