I got the answer from Salesforce Support:
In order for you to see the Branding Tab on Administration, you need to enable Show all settings in Community Workspaces on the Preferences.
1. Go to Setup
2. On the Quick Find Box, type in All Communities
3. Click Workspaces across the affcted Community
4. Click Administration
5. On the left side panel, click Preferences
5. Check the Checkbox across "Show all settings in Community Workspaces"
6. Click Save
