Can I place a custom button in a different section of a page layout on a custom object? From what I know , I can only place the button in the Custom Buttons Section .

Forrest, that is correct. The custom button can only be placed at the top of the page layout in the Custom buttons section. For placing it in a different area, you would have to override the whole page with a VF page which isn't worth the effort in my opinion.
Another option is Inline VF page which you can place as a section anywhere on the page layout and that can house the custom button.
