We have different brand level accounts that are mainly used for billing and a logical account to identify the customer for our company as a whole . If we store brand level accounts in a custom object and store logical customers in the Account object, would there be any major problems with implementing Salesforce CPQ? Thanks

You'd have a lot of configuration to do with that model that you could easily avoid by designating the brand level account as the Parent Account on the logical customer accounts.
