Does Lightning for Outlook allow users to associate outlook emails to a custom object?

It's currently targeted for Summer '18, subject to forward looking statements. Your best bet will be to refer to release notes, to check out what's new in that space.

It will be determined by the admin in the first release of the feature, when configuring Lightning for Outlook's layout from the App Builder.
