How do I tell the SF to take the address of the Contact's Primary Affiliation as their mailing address? (For example, someone where the only address I have for a contact is their business) Do I have to enter the address in the Primary Affiliation as well as enter an address in the Household Account of the contact? How are they connected? How does a situation like this fall into the Address Management?

For now, you can check 'Address Override' and put the address as the Contact's Mailing Address. NPSP doesn't have anything to address this in an automated way, but it's under consideration as this request has come up quite a few times. https://powerofus.force.com/hub-ideas/1052 You could build something out with Process Builder as well to copy the address directly from the related Primary Affiliation (being sure to also update the override) if you don't want to do it manually.
