Does Salesforce allow Merging Two Accounts if each Account has a Contact(Or any related records) that is not related to any other Account?

Yes it will allow you to. When merging you will select what info you are taking from each account (account fields) and all the related records will be transferred to the account you selected as your primary or source of truth
