If a Contact's naming exclusions exclude them from the HH Name, then does NPSP not allow them to be the Primary Contact of the HH Account?

Nope. A few releases back we decoupled Primary Contact and Naming. A Household's Primary Contact does not need to be included in Household Name or Greetings and they remain the Primary Contact.
