why custom validation rule is not applicable while updating a the record using Work flow rule but applicable for PB or flow?
how we define order of execution here?

You do not "define" the order of execution. This is just how Salesforce built their platform, and work flow rules simply do not re-check custom validation rules. This is documented explicitly here:
