I've been searching in salesforce SLAs for what are the penalties for using standard object like Opportunity with Company Community licence. Here https://help.salesforce.com/articleView?id=users_license_types_communities.htm&type=5 it says that it isn't supported, but it is able to CRUD Opportunities with community licence via apex and custom VF pages. I haven't been able to find exactly written restriction, that you can't do something like that.

The article you referred clearly stated what functionalities are available under different Salesforce Community Licenses. If any functionality is not available under a specific license, then you won't be able to use that feature.
