How can I add a suppression to email engagement program which is already running.

Just pause the program, flip the status to build and add the suppression list. Note that anyone who's already in the program and gets suppressed will "freeze in their tracks" and if they ever unsuppressed and the program is still running, they will "unfreeze" and resume the program from wherever they left off.
