I understand there is a system wide setting that I can uncheck to remove the "noreply@salesforce.com on behalf of" from email responses, however we only want to turn it off for just one specific email to case/case comment rule. Is that possible or will we have to turn it off for all emails out of Salesforce?

Also, if we turn it off for all emails, and the email response is from xxx@xxx.com but really it is being sent by noreply@salesforce.com, will that get trapped in customer's spam? Let me know if I should further clarify this question. Thank you!

It's a global setting, and you can disable it by disabling sender ID Compliance under Email deliverability. And only if the email client is outllook, noreply@salesforce.com gets added to the emails, I do not come across this happening for gmail or yahoo. Now a days most of ESP do not require sender ID Compliance, and the chances of an email getting trapped in customer's spam is very very less.
