But when I select this vf page in my custom chat Buttons and Invitiations and try simulating the chat button, the VF is not taking effect, instead it's showing up the standard chat functionality. Am I missing something here ?

Figured out Finally - If you have the Snap Ins enabled/deployed, then the custom visualforce page from the chat buttons won't be effective.
