I've downloaded the Alpha Easy Sort app and while sorting is great, we have an automation that updates a field value on quote line item creation. As Alpha Easy Sort clones quote line items, any updates users made to this field from the default value are lost - any ideas?

I am responding on Phil's behalf. I am the developer of Alpha Easy Sort.
Regarding your issue...The current version does indeed use cloning. Winter 2020 of Salesforce is being released (soon) and included in it is a way to sort QuoteLineItems in lightning. It's not ideal and basically replicates the way you currently do it in Classic.
I am currently working on a new release of Alpha Easy Sort that will not need to use cloning, and will also do away with the need to initially navigate to the sorting page in classic. This will be available when Winter 2020 is rolled out.
