Prep appears to place items in the flow pane according to its own guidelines. However, this has resulted in a couple of awkward placements for me (i.e., lines cross when they don't need to). While everything works fine, the flow is harder to visually inspect than it needs to be. I would like to be able to place items in the flow manually. In particular, the ability to place something either above or below the horizontal flow whenever a branch is used would be useful.

Not in the first version. However, I did just publicly chat with some developers (https://twitter.com/tableau/status/994246535952060417) and the question came up. The answer was that it is something that's being evaluated and the desire is to implement this kind of functionality in the right way - something that complements the paradigm and flow and not just slap together the easy solution. So hopefully something to look forward to, because I agree, this would be great in certain circumstances!
