If we have features currently active in classic and do not plan on making lightning available to users yet, will the update cause breakages in our existing classic setup? ie custom buttons and so on.

You will eventually need to switch over, so it's really a good idea to work on it now, rather than waiting until you have no choice. ALL future updates to the system will be in Lightning, so if you ignore it for another year or two, you will have a TON more things to learn about the system when you finally have to make the change.
