If we deploy a custom domain before rolling out Lightning will our domain change once we switch over to Lightning? Or will it stay the same?

It stays the same and it's a good idea to roll out My Domain first so that you're ready to add custom lightning components from the App exchange. There might be come useful components already installed with the managed packages you've already got but you're not seeing them in app builder because you don't have My Domain set.
