I've heard there is a way to enable the org-to-org affiliation (or account to account) in the NPSP. How do I do that? Does it even exist?

NPSP does not have that ability "out of the box". However, it is possible to customize your Salesforce to do this. Take a look at this similar question in the Power of Us Hub, and the various answers: Account to Account affiliations .
