We have a Custom Object that we Attach Documents to.
Currently, all users can delete an Attached Document.
Is there any way that we can prevent certain users from being able to delete the Attached Document?

If you're talking about the Notes & Attachments related list, the security for that is the same as the user's access on the record, so you'd need to restrict their ability to delete the actual record.
One option might be (you'll need to check this out, I haven't tested it extensively) to attach your files through Chatter on the record. The file will still show up in your N&A related list, but also gives you some extra security. Only the person who attached it and anyone who they specifically granted access to will be able to delete that files. Plus it supports version control, which is a nice addition, as well as in-browser file previews.
