I am trying to subscribe some of my users to a dashboard. I have confirmed that their profile under system preferences has subscribe to dashboards checked.
What could be keeping this from being an option for my users?

Permission sets cannot remove access. They can only give more access. So, you would need to remove the access from the profile and create a permission set to give access. Then assign the permission set to the users who need access.
