Unfortunately there is no clean solution for Journey Builder outside of SQL fun.

Other than using SQL, you could use an Automation to deduplicate the entry audience in SFMC. You could use the Data Filter Activity in an Automation to filter out records from a Data Extension based on criteria like Email Address or Mobile Number. You could also use the Update Contact Activity to update Contact data which could be used for deduplication.
