We have one main/parent unit and one business unit under it in MC. Can we have different default preference centers for both?

Yes, you can have different pages act as preference center for each business unit. You will need to open a support case and request that the profile_center_url be updated to each respective url or cloud page. (The same applies to the unsub_center_url personalization string.) Also note that with the cloudpagesurl AMPscript function, you can redirect subscribers from a child business unit to a page in the parent BU if you would like to have a shared preference center.
