Hey @Sam Knox have you seen @Paige Van Riper's post here? http://cloud4good.com/announcements/seeing-doubles/ It's from 2013 but not that much has changed in either app since then that I know of. She goes in to nice detail on how the apps work (or don't) with NPSP. The challenge is that the code in both apps can conflict with the code that creates an account after a contact is created in NPSP, sometimes causing unpredictable results. But it can work if configured carefully.
You might want to also try native
Data.com Duplication Management in Salesforce. While it offers less options than the apps, it fires before the NPSP code in the order of execution rather than alongside it, which means it can be more reliable in that respect.
