We are moving to lightning and we want to clean up our system so what are the best practices for the cleanup? How should we move forward with this?

@Fred Tchang If your button is calling a custom VF page, you can get stats on page views (and therefore button clicks) using this tool: https://releasenotes.docs.salesforce.com/en-us/summer17/release-notes/rn_vf_metrics.htm
