We have had several occurrences where our users send directly to a Data Filter. When this occurs, duplicate Subscriber records are created and the SubscriberKey does not match our expected format. We use Marketing Cloud Connect to sync Contacts from Service Cloud so we expect to have our SubscriberKey as their Contact ID. These duplicate contacts have the SubscriberKey as their email address.

We've poked around in custom permissions but do not find anything that we can use to restrict sending to a Data Filter. There is a permission, that can be applied to a custom role, that prevents them from viewing a Data Filter, however, this then prevents them from using the filtered Salesforce Data Extension (via synchornized data) as their recipient list in a send. 99% of our DEs are filtered from a Master Data Extension (MDE) and synchronized data is the source of the MDE. Therefore, negating this as an option.

There was a permission Xpress > Emails > SendToFilter (Deny) but that didn't seem to have any effect.

Is there any technical means to prevent our users from sending directly to a filter?

From what I know there's no way to enforce all templates to include a specific block but perhaps you already have a content block that is used in all emails such as the footer block. You could include that piece of Ampscript there.
