I can use plain text, but there's one problem. I want to put a email to salesforce reference id at the bottom and leave a few blank lines to push it down out of the way. With a HTML template I can stick some <br>'s in there, but I can't with plain text.
Can I force signatures to show when using HTML templates?

Can I insert blank lines into a plain text template?

Email signatures are tricky animals, especially considering how common it is to have HTML components in the actual signature. My solution that I recommend in all the orgs I work with is to create a custom Rich Text field on the User object, build or paste your signature into the field and then reference that field in your E-mail templates as a merge field. It ends up working out well since it will retain any formatting/branding you need in your signature. The standard Salesforce signature is just text.
