Hi all. I'm still a newb so please excuse my ignorance.
I'm attempting to set up an S2S connection which allows our partner to share with us their Account information. Most of their fields don't necessarily match anything that we have in our instance. We thought that it would be easier if we created a custom object on the receiving SFDC (ours) consisting of a majority of the partner's account fields. I'm trying to find a way to map this. Is it possible to map account information to a custom object and if so, how?

No. S2S maps objects-to-objects, so it shares your Accounts to the other orgs Accounts. Maybe you could use page layouts to limit the view of those Accounts to only the fields that matter.
