I ran my report and for example we use Pardot and it says that will use something called Files but can we still use it as we did with classic it mentions it will just open in Classes in a new tab? We have all of our processes in that tool.

You will need to switch back to Classic via the 'Switch...' link under your profile. You won't be able to have one tab in Lightning and another in Classic within the same browser.
