I know I can create different article types, and adjust the permissions on a profile level for those that I want to have access, but this isn't ideal, because then the categories would show 0 articles for those that don't have access.

I was just working with SF suppport and was able to accomplish what I wanted by using "Data Category Visibility Settings"
1. Set the visablity of Category under "Default Data Category Visibility Settings" to none.
2. Set the top level role to have the most restrictive access to the Data Categories
3. Add "override" Data category Visiblity to either Roles, Profiles, or permission sets for those that i want to have more access.
