So we have set up email templates that are sent as a part of a workflow to any Opportunities that meet certain criteria.  We have closed the email with a look up for the Opportunity Owner - {!Opportunity.OwnerFullName}.  However, when the email sends, how do we have it come from the email account of the Opportunity Owner (as named in the email template)??

You are going to have to use Apex to custom code this if it is your requirement.

With workflow, it is always sent by the person who triggered the workflow.  This would be the person who last modified the opportunity that made it meet the workflow criteria.  There is also the option to have the email come from the default workflow user's email address or from an org-wide email address if you want it to always come from  the same specific user.
