ISSUE
- Select Green RAG -> Select Dim A -> KPI = 1. There is a project like that so is CORRECT
- Select Dim A -> Select Green RAG -> KPI = 4. It is NOT CORRECT (this is the total number of projects with green rag)
Why is the order affecting the KPI number?

So this is a bit of a strange one, but when you deselect from one of the charts, it's (due to the show all values) removing the filter which was triggered by the other chart.
I think to fix this you can create a copy of the rag field, and then use that in one of the charts. This means it's filtering on a different field, so when you remove the filter it maintains the filer set from the other chart.
Have a look at the attached, which (I think) now does what you'd expect
