while doing callout to external system I want my salesforce system to wait 3 min, However salesforce max capacity for this setTimeout method of httprequest is 2 min only. Here can we overcome this issue to provide more customer satisfaction.

You cannot. Honestly more than 2mins for a synchronous HTTP transaction is pretty terrible. From a systems engineering point of view on their side that must be challenging (as you are locking up resources for a huge amount of time).
Does the external system offer any alternative API where you can get a job ID and check back periodically for completion?
