We have 13 opportunities that were raised after converting the lead and the user selected "Don't create an opportunity upon conversion" where the user then went in and immediately created the opportunity.
This means they are not attributed to that lead and therefore showing on the report type "Leads with converted lead information". Is there a way to somehow attribute the opportunities to old (now non-existent) lead?

No, I would suggest organising company-wide training to ensure your users have up to date training. The system is not intended to fix user errors like this.
