Unfortunately this is somewhat of a known issue. Not sure I got my hands on the right knowledge article but we have the same thing with migrated files. https://help.salesforce.com/articleView?id=000337845&type=1&mode=1
New pdfs seem to be generally fine (been on lightning for 1+ year) but some of the old ones just don't look good.
