We have a cusomter, that needs to do amendment of an active Contract with change in the Price of the Subscription (not in its Quantity). But, when trynig to change the price through amendment, the amended price is not reflected in Opportunity Products.
How do we proceed when we have to amend an active Contract but the amendment concerns change in Price of the Subscription?
Furthermore our customer has native integration with Zuora, which means that the amended price must be reflected in Zuora as well.

If only you had Salesforce Billing, this would work just fine :)
As it is, I do not have any experience with Zuora. Perhaps someone else in the community does? Or, if you have not done this already (my guess is you have), you might want to log a case with them or use their community?
