I need to create a rule saying that if an Opportunity has been in Stage "Lost-AE Nurture" for 90 day or longer then the Opportunity page is not allowed to be edited except by a System Administrator Profile. As well as switch the Stage to "Lost".

The other possible solution is
1. Create a Custom Date field
2. Using a workflow rule with a field update action, update the Date in the Custom Date field when the Stage is set to Lost-AE Nurture3. Write a Validation Rule on Opportunity object that will not allow the users to edit opportunity that is in Lost - AE Nurture stage for 90 days or more
