How do I set-up the Opportunities section so that everytime a new opportunity is created a I.D. or tracking number is automatically assigned?

You could create a custom auto number field, and assign it the format and length that you want. Then make it an external id and it should work as you need it too. This would be done under customize - opportunities - fields - custom fields and creating a new field with the auto number data type.    --KC
