Here's something I've not seen before. I have an org where we're using Roles and Sharing and the OWD for Accounts is Private and Contacts is Controlled by Parent. Now when I go to create a Contacts & Accounts report the ONLY filter I have under Show is My Contacts. Normally you see:

 

My Contacts

My Accounts

My Team's Accounts

All Accounts

 

I want to be able to report on all the contacts in the system. I can report on all accounts (when I used the Accounts only report type) but not on all contacts.

 

My user profile is System Admin, and I'm at the highest point in the sharing hierarchy. I can search for, view, edit, etc all of the contacts and accounts in the system. But I can only seem to report on contacts owned by me. Even contacts which have been shared with me do not show up in my report. What am I missing?

    Thanks for the reply, but no they all have accounts. This is in the NPSP so they all have a HH account.

    But, your suggestions helped lead me to the issue anyway. Field level security on the Account Name was disabled. This is for an org looking to use fundraising alongside program work and keep the two worlds pretty separate.
