I cloned a home page layout and assigned it to Lightning profile and tried to edit the home page by removing some components in Lightning. Saved it and activated to L profile. I see that it created a new lightning home page and when i go to profile the assignment is still the cloned page. I am not sure if that is how it works. Profile has a cloned classic page layout and in lightning it has L page assigned to profile.
