In our case it's because we have an in-house quote system that we are using for now and have a custom quote ID field that we're populating and would rather show that.

Think of the Quote Number field as the "Primary Identifier" for the Quote record. If you were allowed to hide it, there would be no way to ensure the record is accessible. You can move where the lookup() field is on page layouts, and, you can use the Setup->Customize->Tab Names and Labels to change the Label of the Quote Number field. Maybe set it to something like "Internal Salesforce Generated Number."
Whichever field Users click on, they will be take to the same record, so its really more about the Label to make sure the right field is used in reporting and Email Notifications.
