Hi Robert,
I've seen this before. Often it can be caused by a workflow rule or process builder that sets the Primary checkbox on on Quote to true. Clone a Primary quote and the new quote has Primary checked but that does not seem to fire our code to make that Quote the primary quote on the Opportunity (check the lookup field: SBQQ__PrimaryQuote__c).
Unchecking one of them (and saving) fires the trigger that should set only one Quote to primary on the Opportunity.
